The Utah Territorial Militia was known as the Nauvoo Legion and accused of perpetrating the 1857 Mountain Meadows Massacre in which 120–140 non-Mormon settlers were murdered. The Nauvoo Legion was called up again in the Utah War against Federal troops entering Utah in the "Utah Expedition" from 1857 to 1858.

The extant flag was used by the Nauvoo Legion (the Utah Territorial Militia named in honor of an earlier military organization in Illinois) without doubt. The existing flag, however, might also be a replica of an earlier flag.

During the Latter-day Saints’ first decade in the Salt Lake Valley, the Nauvoo Legion skirmished with the Utes near Fort Utah in 1850, fought in the Wakara War in 1853–54, and planned delaying tactics against the approaching U.S. Army during the Utah War in 1857.
